I was having the same issue, no combination of settings and or removing/re-adding/rescanning would avoid the duplicate collections. One version of the collection would show with the "...Collection" suffix and one without (The corresponding setting in TMDb Box Sets plugin did not change that).
I eventually found that removing the collection Library would not remove the /config/data/collections folder as I thought the confirmation dialog claimed (which on second reading it actually doesn't...) and the folder persisted with the duplicates across all modifications to the library/plugin.
I removed the /config/data/collections folder manually and re-scanned with TMDb Box Sets plugin and now the duplicates are gone.
