For anyone else experiencing this issue, and not wanting to move the installation to a folder that does not require admin perms, I fixed this by creating a scheduled task that runs at login to open the tray app.
Make sure to tick the run with highest privileges option when creating the scheduled task.

Weirdly, i got no tray icon like when i open it by hand, but windows say its running, it appears running in device manager and i can connect no problem.
Edit: maybe it was cause i chose to run it on start before logging in. I scheduled jellyfin windows tray, maybe if i just run the server, the tray wont be duplicated.
