So, an update. I cleared all the movies from the "Continue Watching" section by resetting their watch status (two clicks on the checkmark option), which in the logs generated:

The section remained clear until I added a new movie to the collection, and now the "Continue Watching" section has repopulated with the movies that were there before, and all the logs show is this:

So it DOES look like the Kodi Sync is adding these items back to the section somehow in the "Library Sync: Updated 14 items" line, I guess? Any idea how to deal with this beyond ditching Kodi?

I installed Kodi, installed Jellycon, hated the UI and UX, uninstalled it. That is my experience level with Kodi. 
You may just need to uninstall the Kodi Sync plugin. Based on what I am reading in the git for that plugin, it is optional.

FYI if anyone else has this problem in the future: Whatever is causing it, turns out it isn't Kodi Sync Queue. Uninstalled the plugin, problem disappeared for a while, but it's back now. Nothing out of the ordinary in the logs. Just gonna disable that section on the home page and move on with my life.
[EDITED TO ADD: This problem appears to have been caused by NFO settings. In Dashboard>Libraries>NFO Settings, I changed "Save user watch data to NFO files for" from my user to "none", this problem appears to have vanished.]
