If you have sub-folders, you need to add each sub-folder to the library (you can have more than one).
If you add the over arching folder, there will be a lot of mis-identification of your shows/movies since every folder name will be used to construct the query for metadata.
Adding the sub-folder directly to the library settings will negate that issue.
