I screwed up and forgot to untick missing episodes fetcher for one of my libraries. When I use the search function all of these missing episodes appear in the results which annoys me. I have no intention of ever grabbing these episodes so they will remain "missing".
I would like to know if there's a non-painful way to remove them all.

The only way I know of is to rescan and "replace all metadata".

I have the same problem. Removing the Missing Folder option and re-scanning does not remove the folders. I recently added SNL and only have the SNL50 special (only 1 video). But I also have 288 missing folders showing up in the client. I use a Fire Stick and the latest JF server.
