A friend of mine has a jellyfin server and shared it with me.
is there any way I can sync my Trakt account to this jellyfin server so that only I can use the trakt account and not the owner of the jellyfin server?

If your friend installs and setups up Trakt on their server it should just work. AFAIK, there are no issues running Trakt on any number of servers.
