Is there a way to tell Jellyfin to skip a specific library when it selects a random background image for the home page?
Kinda like the way we can exclude libraries from the Continue/Next stuff.

I don't think it does. I believe that the background image is aware of parental controls and library permissions (it definitely didn't in 10.8.13) so it shouldn't set a background for a movie/show a user doesn't have access to. Other than that, I don't believe there are any other ways to control what backgrounds are set.
