Watchtower wipes everything when a new Jellyfin version is released - MUTU - 2024-07-27

I have Jellyfin installed on my Synology NAS using Docker and I have Watchtower that takes care of updating the different containers I have.

However for some reason every time Jellyfin is updated to a new version, I start with a completely fresh install and I have to set everything up again from scratch. What am I doing wrong please?

You need to pull/host Jellyfin's config folder outside of the container. A container is like a VM. It "contains" all files related to the service being run. If you delete it, all is gone. You can mount folders external to the container so that data can live outside the container.

To update a container, you can't update an existing one. You basically have to pull the new version of the image that's being deployed, then create a new container with it and delete the old outdated container.

Watchtower is doing just that to you. You need to pull the config folder out as that's where Jellyfin keeps its data.
