The attached images show the structure I've been using, and the outcome I've been getting. While the Specials and Season are separated as normal seasons would be, the specials are still collating with the normal season. Is this a simple setting I'm missing?

Go to Dashboard -> Libraries -> Display - you'll find an option titled "Display specials within their series they aired in," which is likely ticked in your case.

Of note: With this setting disabled, JF will also not auto play the specials either (at least not within the order of the season).
