Naming Structure: Harry Potter deathly hallows parts 1 & 2 in the same folder?

Strictly speaking part 1 & 2 aren't really parts as they have different year dates, so I was wondering what people do? 

Put them in the same folder and treat them as parts and just use one year date or separate folders as a single film.

Could you explain I thought in Jellyfin all files had to be in a separate folders not all grouped with the proper naming structure?

Or have I misread what you are saying?

I am talking about the naming structure before it's been added into the library.

I use the following without issue. They are identified as separate films.

/movies/Harry Potter and the Deathly Hallows Part 1 (2010).mkv
/movies/Harry Potter and the Deathly Hallows Part 2 (2011).mkv

It's not necessary to follow that and you can still get away with it, but if you put all movies in 1 folder then that folder will be cluttered with metadata, logos, posters, thumbnails, etc. 

I do make separate folders but I do not rename the mkv files, and so far I've never had an issue with wrong metadata.

No, you have it correct.  I have 1 folder with all my movies in it (no metadata).

I do have folders but all my films are on a NAS and I use a seperate system for Jellyfin
