I was gonna comment on a related Reddit post but then saw the sub was locked. Since this is gonna be my new hyperfixation hobby for a bit, I decided to jump in here to add info.
I was looking for this exact solution for my Anime and Star Trek. I did a couple things different that may be useful to someone else.
1. Admin account strictly for admin (all users, even myself, have a normal user account)
2. Create separate Movie/Show folders on NAS for my splits (Anime Movies, Anime Shows, Trek Movies, Trek Shows)
3. Create separate Movie-only/Show-only libraries in Jellyfin for the new splits (Anime Movies, Anime Shows, Trek Movies, Trek Shows), with all metadata settings set the way I want (NFO files on)
4. Create combined Movie/Show libraries in Jellyfin for the merged content (mixed type for Anime, mixed type for Trek), pointed at the source NAS folders (Anime gets the Anime Movies/Anime Shows folders and Trek gets the Trek Movies/Trek Shows folders) and turn off all metadata settings (NFO box too)
5. Under account settings for all accounts, hide the uncombined libraries (Anime Movies, Anime Shows, Trek Movies, Trek Shows)
This leaves my viewer accounts with a pair of mixed libraries that are properly presented. There is no data collision in the combined library because turning off the metadata scraping/updating settings for the mixed libraries forces them to use the work that was already done on the child libraries.
