I don't think it could be permissions, I just upgraded in place over the existing 10.8.13. And the new version it seemed to play movies fine, but nothing shows in collections.
I do have a backup and for now I downgraded back to 10.8.13. I wish there was an easy way to create a test Jellyfin instance in Windows with my existing config data so I could have a parallel version to test while keeping my working version up.
