So, I'd found that file and setting too, but I was worried about not being able to add folders to my library if I skipped it. However when I changed it I saw that Jellyfin had accounted for that and still showed me a nice page asking me to do it. The second quirk after that (which again differed from Flatpak) is that Jellyfin wasn't able to see the /mnt/ folder (even though it was set to 775 with all subfolders at 777). But turns out, that entering the full path manually did actually work and I'm up and running now WITH SUBTITLES, wohoo!
(Some more quirks is that once I switch the Jellyfin Media Player to full screen I can't use the "back" button on my remote to get out of that menu... generally, the back button seems quite unreliable... sometimes it works, sometimes it doesn't. The Media Player is still the Flatpak version, which I think should be ok.)
