I have this same problem. Workaround is if you launch the Jellyfin addon from its page in Kodi, and open the Collections folder from there. It loads slowly for some reason, but it actually seems to show all the movies in the collections.
don't use my JF collections in Kodi itself, I have custom playlists in Kodi that just.... work. My issue is in JF itself. I've created almost 300 collections, mostly for directors but then series like Star Wars and MCU and everything was working fine-ish until I did the last server update to 10.9.8 and now JF won't refresh from the XML file.
In Kodi I can use smart playlists and include things like director, title/sort title and tags of which I work to customize for all my movie entries. Now I see JF scraping random tags from some API for newly added movies and not reading only from the Kodi generate local NFO files. Things I work to keep clean and tidy are now getting messy.
