Your H264 MKVs are probably direct playing. Or at least the video isn't being transcoded.

Can you switch to jellyfin-ffmpeg6 to eliminate your ffmpeg build as the source of the problem? There are significant customizations to FFmpeg for Jellyfin that matter for video transcoding in Jellyfin.
