A fresh install is probably better since you'll run into less issues overall.

If you're worried about keeping watch progress, etc then I would suggest:
    1. install the Trakt plugin and set it up.
    2. Then go into Scheduled tasks.
    3. You'll probably want to disable or delete the "Import from Trakt" to prevent it from accidentally going on and messing stuff up.
    4. Run the "Export to Trakt" task manually. It might take a while to complete.

    1. Then set up your NAS and move over your media. Make sure Jellyfin sees everything properly.
    2. Install the trakt plugin on your new instance. Setting it up with the same account you used before.
    3. In scheduled tasks disable the "Export to Trakt" task so it doesn't go off.
    4. Run the "Import from Trakt" task. It might take a bit for it to complete.

Your watch progress should the the same or very close to what it was on your old instance. Once done, you can uninstall the plugin or set the "Export to Trakt" task as desired to update your playback progress since Trakt does have some nice watch statistics that you may or may no be interested in.

    Disclaimer:
    • Some content may not exist on Trakt, so obviously your play progress will not be backed up.
    • If you have multiple users on your Jellyfin, you may have to follow the set up steps for each of them on both instances (the old and new). I have no experience with this though, so I don't know if it's actually possible.
