SOLVED: Playlist disappear right after library scan

Ok, that was a misunderstanding. In my case, all playlists were emptied when the server started, even though all mounts were available. I then removed the script mentioned above.

I don't recall the problem occurring during the media scan. Sorry for the confusion.

I was able to observe the process "Removing items from playlists" in the logfile while manually starting the Jellyfin server. Have you checked the logfile during the media scan to see if it gives any clues about what's happening?
