I believe this is not a bug and is intended behavior.
Jellyfin doesn't keep track of when you marked something as unwatched, it only keeps track of the latest unwatched content in front of the last watched thing.
As in, if you skip an episode(s), Jellyfin will not pester you to "next up watch" the episode(s) you skipped.
