There's a scheduled task that will remove items from collections and playlists if the media is not found. This task runs at startup, and if the NAS is not detected, it will remove the media from your collection.
You can prevent this by going to Dashboard -> Scheduled Tasks - Clean up collections and playlists and delete the on application startup trigger. You can then manually run it or set your own custom trigger.
