OK - Problem resolved.
I deleted the media, recreated the folders and started by uploading the files one by one, and doing a scan. It worked.
After 1 season, I decided to do it season by season. It worked.
Now, all files are back - scanned and no issues at all. No files were re-encoded.
Strange, but all seems OK.
