How Do You Organise Large Franchise Collections Like Pokémon in Jellyfin?

You should have shows in the Shows library/folder and movies in the Movies library/folder, and use Collections to group them like you said.

As for subfolders, S01 (S01E01 to S01E82) would be in \Shows\Pokémon\S01\
S02 in \Pokémon\S02\ and so on
