The point of numbering files in this way is to ensure Jellyfin retrieves the correct metadata from TMDB/TVDB so you don't have to manually enter metadata.
It doesn't matter whether it is one file on the disc or not. What matters is how it was originally aired and what TMDB/TVDB says. If it was aired as two episodes, it's two episodes regardless if it is a single file or not.
In my example, the Seinfeld series finale was two episodes when it originally aired but my DVD had it as a single large file. Doesn't change that it aired as two episodes and I named it as such to match TMDB to ensure it retrieved metadata.
