I doubt it is thermal throttling. Even a Raspberry Pi can transcode audio very quickly. Audio transcoding just isn't that computationally demanding. Same with subtitle burn in. You system shouldn't need to boost to full clock speed.
Having said that, it will slow down transcodes due to the GPU->CPU->GPU transfers.
The unknown factor here is how your GPU is connected to the laptop. What interface is it using?
