Closing this as I have new issues.
Reinstalled JF with a fresh install of Debian 12 and everything worked as expected regarding collections. Specifically behaviour changed when clicking on the plugin after installing and options were displayed again. Maybe issue was related to folder ownership? Doesn't make sense why that would have become in issue but here we are.
