flatpak doesn't work the same as a deb/rpm/aur install would. flathubs are, essentially, self contained and all the files it produces and uses are usually in your home directory in .config, .local, .cache, and so on. It would not write any files to /etc or /var.
I'm not familiar with the particulars of how the flatpak server works. But I'd imagine there is an equivalent environment file somewhere in ~/.config.
