Jellyfin does not "remove" the subtitles. Just pre-extracts them for clients that don't support embedded subtitles.
Can you share your jellyfin logs via privatebin.net? So we can figure out why they are mis-tagged.
And can you share the output of ffprobe on one of the files you're having issues with?
