I gave up and took a radical solution by backing up users and settings from the jellyfin.db and folders then I removed and rebuilt my library from scratch.
Everything is back to normal now... I wonder if somehow the database could have been malformed from a software/hardware crach or something... I will come back in case the issue starts occuring again.
