After ripping and tagging new music I use foobar2000 to move the new files to my NAS. You can specify the folder structure within the "file operation setup".
My file name pattern:

%artist%\%date% - %album%\%disc number%.%track number% - %artist% - %title%
Just add your main music folder as library to foobar and let it scan your files. After that you can select them all and execute the file operation. Just copy my settings and set your destination folder directly to the NAS folder you want Jellyfin to use. It will create the folder structure, rename and move your collection.
If you don't want it to remove the original files and folders just use "copy" instead of move.
