The first thing you should do (and this is for your fully library) is export at the the metadat to individual NFO files.
What I did with Clone Wars was edit the episode (and season, if needed) in the metadata to put all episodes and the theatrical release into chronological order. This included renaming the episodes to follw this same order. Makes the most sense to me to watch it this way, despite how a few seasons were made. If it waso n'y 2 maybe 3 seasons then it wouldn't matter so much but as the series went on the story became far more linear and watching things out-of-order just doesn't make sense if you are doing a first time or a full rewatch.
Once you've done the work with renaming and eidting NFOs then it's just a simple rescan and you are set.
