We do not have insight into your pinchflat setup, but my first guess would be to see that Pinchflat and Jellyfin have the same user permissions. If Pinchflat is writing files to that folder as a different user, then the Jellyfin setup may not be permitted to access the files.
A good way to check would be to get a shell into the Jellyfin container.
