I'm no expert at all but from what I can see. These are 4k UHD Blu rays, correct? The transcoding line looks like it is dropping to "-canvas_size 1920x1080" for Minecraft, but finding out why is the issue.
Try using Mediainfo to examine the video files for their HDR format to see if there is a difference and take it from there https://mediaarea.net/en/MediaInfo/Download. I doubt mkvtoolnix could affect things. Also try turning off transcoding completely and see what happens.
