Apparently two of the issues are caching related. Moving them out, scanning the library, then moving them back in actually separated the episodes again.
Regarding the badge issue: They somehow stick to one of the episodes respectively. So I moved both versions back and forth until all badges were reset too.
Lastly concerning the order: "the order you check the boxes in is the order in which they will appear in the dropdown" does not hold true anymore. Either it was never true to begin with or something changed in the meantime. I have tried all possible variants, and no matter what I do, the SD version comes first in the dropdown. It's obviously not alphabetical, it is also not in the order I grouped them. It is either in the order from lowest to highest resolution or sorted by creation or import date. That I can't say for sure.
