for what it is worth on Windows using 10.9 NONE of my folders are recognized except if I use the "extras" folder. I was getting ready to post when I fond this thread
Just came across this thread and I have to say that the behaviour of the Jellyfin server is extremely inconsistent as far as showing extras. On my setup the extras and trailers folders do not appear in the web UI whatever the file permissions are. And that is consistent ! I even chmodded the files and folders for one movie to 777 and rescanned the libraries but neiter the trailers nor the extras features appeared. Even featurettes do not show for all movies that have them even though the file permissions and ownership are the same. I would like to know if this functionality actually works for people as advertised in the documentation because for me the process is very haphazard and frustrating. I seriously cannot make head or tail of it. If it does work as expected for someone, would they be so kind as to provide me with the proper procedure? It does seem like a nice feature to have to be able to watch all those extras from the web UI... if it could be made to work.

Yup, there are issues here. My first try with extras was for some deleted scenes for a show (TV Show not movie). They work great using the webUI but simply do not show up in the app itself. I'm using Mac, Linux server, Firefox and I'm one release behind on JF itself.
