When backing up my DVDs, my workflow is MakeMKV then Handbrake. MKV audio is correct. Once I get to Handbrake, most of the time all of the audio tracks turn out as expected, but I will randomly get an issue where it will have the right number of audio tracks listed in Jellyfin, but they are are just one track repeated. For instance "Over the Garden Wall" has the movie audio, an audio commentary and an instrumental track (dialogue and sfx removed). Jellyfin lists 3 tracks, but they are all the film audio.
I've mostly been letting this slide, because it usually keeps the track for the actual film and I figure, if I want to listen to the commentary, I can just use the physical disc (I legally own all of the media I am backing up).
Today, I tried to watch "The Adventures of Superman" S1e2. It has a stereo and a mono track. This time, both were the audio commentary, but it was extremely obvious, in this case, that the commentary was recorded in stereo and selecting mono actually changes the stereo commentary to mono commentary. I'm guessing, due to it's age, that the episode was shot in mono. There is *not* a mono commentary option on the disc itself when played in a DVD player, so it's not an issue of the software skipping one of the tracks.
It's especially frustrating in this case, because that DVD set doesn't give any indication which episodes are on which disc and the packaging is very difficult to use, so that was one set in particular I was extremely happy not to have to physically deal with anymore
