I have a problem with some of my transcoded video files where Jellyfin does not find the metadata to determine the right length of the file or the chapters. Instead it plays the file and discovers a new "ending time" when it approaches it. However, playing the same files with VLC shows all the metadata as normal.  You can see it in this Imgur post .

This mainly happens with files transcoded with H.265 or AV1 using Handbrake in a docker container. If I use H.264 in the same container, I encounter no issues on playback.
I am attaching an image with the media info for the same video in its original container with the H.265 and H.264 transcoded versions

Here's a pastbin with the ffprobe output for the H.265 file https://pastebin.com/0sDtJM0g
