I recently decided to actually watch all the MCU movies and Xmen movies I've ignored over the last decade. I'd like to not have collections for Spider-Man, X-Men, Doctor Strange, Iron Man, Deadpool, Captain America, Guardians, etc.

I have a collection I've made called MCU for all this, and one for all the Fox stuff, but every couple days it readds all the collections I've deleted.

I have the setting "Automatically add to collection" disabled, but the setting that groups movies by collection (otherwise it will display them all individually, which I also don't want).

How can I make it so that it stops recreating these collections I have deleted several time?

Do you have the TMDB boxset plug installed? If so, you will need to go to Dashboard > Scheduled Tasks, and find "Scan library for new boxsets". Open that job and delete the schedule in it.

Oh my God thank you I never would have figured this out on my own.
