Hi I have updated my Jellyfin server to 10.9.7 from 10.8.13, I have just added a TV show season but the metadata does not show in a metadata folder like before, is there a setting to group the metadata info into a seperate folder within the season like before

    Thanks

No, what you're seeing now is the new metadata structure.

The old structure will still be picked up by Jellyfin, but going forward, Jellyfin will sort and save metadata in the new format you're seeing. So if you rescan your current older media, their metadata will also be fixed to the new format.

Another notable example of metadata changes in v10.9 is movie NFOs. Instead of a movie having its NFO saved as "movie-filename-here.nfo", it will be saved as "movie.nfo".
