Within my TV Shows library, I have 11 series. Each are experiencing the same problem described below.
When viewing the library, Jellyfin shows me how many unwatched episodes I have of each series. For example, Stargate SG-1 has 38 unwatched episodes:

However, when I open the series, Jellyfin shows that each season contains no episodes:

         https://photos.app.goo.gl/RdFfEBz1Bu7c6cZ89

A few other things worth noting:
-On the series page, it shows me which episode is "Next up," and the episode will play: https://photos.app.goo.gl/qb6GxK71QMrHBeKi7
-When I sort the "TV Shows" library by Episode rather than by Series, all the episodes are there: https://photos.app.goo.gl/v5swMgbN2gkb6ddy9
-My directory structure follows the structure found here: TV Shows | Jellyfin. For example, https://photos.app.goo.gl/FLZdXHo7pTHrAxvEA.

    Things I've already tried:
         -Restarted the Jellyfin server.
-Shutdown the Jellyfin server. Rebooted the host.
-"Rescan all libraries" (From the main Dashboard and from the Libraries screens).
-Removed the directory from the library. Confirmed all series, seasons, and episodes were removed from the library. Readded the directory and rescanned.

Is there something I'm missing? Please send help! Thanks.

I created an account just to reply.
Did you ever find a solution? I'm experiencing the same issue. When I play episodes through VLC on desktop they are fine but what you described above is exactly what I'm struggling with.

I'm not sure if the "solution" that I found was coincidence or a real solution.

What worked for me was some free space management. The drive that houses all of the seasons that were experiencing the issue had very little available free space. So, I moved some data around to give the drive about 20% free space. Then, Rescanned everything and *poof* it all popped up!

I hope this works for you!
