I'd like to make a separate library for just anime as I want to isolate it from my regular movies/tv shows. For the new library I set it to "Mixed Shows and Movies" but I am bit confused on the best way to sort either in the actual /Anime folder. Should I include /Movies and /Shows folders inside of /Anime and then add the content like that? Any suggestions to achieve the desired result are appreciated. Thanks in advance for any help!

Shows and movies should be kept separate.  The mixed library is legacy feature, buggy, and not well maintained.

Automatic identification will work much more consistently in separate libraries unless you use an external app to generate NFO files for Jellyfin to use.

As for folder structure, nesting folders is not supported.  If you still choose to use the mixed library type, you can add more than old folder to the library.

So you maintain a supported file structure and can have both content types.
