Some of the AV always detect Jellyfin as a virus for the last few versions, it seems it does not like the nssm.exe that comes with the Windows Server build.

Are we able to replace this with a version that isn't getting flagged?

Also is there a reason why the file isn't signed?

It isn't signed because of time and money (signing an app isn't free).

False positives have been happening off and on for Jellyfin Server for a while. This is not new and not a concern as long as you get Jellyfin from our site or Linux repo.
