To answer your initial question, if you move files around Jellyfin SHOULD still maintain watch history when it identifies the movie/show in the new location. I've migrated some files around when I added a new HDD and the watch history followed.

Pro-tip, do the migration with the Jellyfin service STOPPED. Migrate your files. Start Jellyfin.
