Subtitle Extract will pre-extract the sub, in whatever format they are, and store them in the configuration folder. The extracted subtitle files will not have the name of the video, so it will be hard to figure out which subs belong to which movies.
Converting subtitles from one format to another will not fix the sync issue unless the format itself is the reason you experience a bug with subtitle timing.
You can use a tool like SubtitleEdit to pull subs from videos and convert them to SRT subs. Then use another tool like MKVToolNix to mux the SRT subs back in to a new video container, or just simply store the subs along the media in your Jellyfin server.
