I think what is happening is that you have collections that still reference the D and E drive, but Jellyfin isn't able to modify the XMLs for the collections. And I'm wondering if the cleanup process is not completing entirely due to that.
Go to C:\ProgramData\Jellyfin\Server\root (I think that is right). That folder contains all the configs for your libraries. Look for references to the E drive in the library configs.
Also check if you have NFOs that are referencing the old path.
