Since you are not using our version of ffmpeg, its possible that there is a driver problem. Jellyfin-ffmpeg bundles Intel's media drivers, in addition to a lot of custom changes that improve transcoding.

So I can't rule out that the synocommunity version of ffmpeg you are using is the source of this problem.
