SOLVED: Wrong season and episode number metadata for several seasons of a show.

The NFO files for the problematic episodes all say Season 0, Episode 0.

It sounds like something changed your NFO files (probably not jellyfin). The NFO files will override any attempts to have external metadata sources correct this mis-labeling.
