I noticed that the problem went away on its own overnight, so I figured it must be resolved by one of the scheduled tasks, after some testing it was the

Library -> Scan Media Library task. So you can fix the problem when it appears by running that task, or by just going to the series in your library and doing Refresh Metadata -> Scan for new and updated filesHope that helps anyone else who comes across this thread in the future like I did.
