Is there a way I can name a folder to ensure that it's scanned as a collection of shows and movies and not picked up as a single series of a similar name, thereby screwing up the listing?
Stuff like "Batman", "Ninja Turtles", "Star Trek" and the like...
Somehow, it only seems to work sometimes.

Nesting folders in the Shows or Movie libraries is not recommended nor supported. If you MUST have this type of organization, you would need to use something like the Music Videos library type that just shows the folders and file names but does not scrape online DBs.
    Jellyfin 10.10.7 (Docker)
    Ubuntu 24.04.2 LTS w/HWE
    Intel i3 12100
    Intel Arc A380
    OS drive - SK Hynix P41 1TB
    Storage
4x WD Red Pro 6TB CMR in RAIDZ1

It's pretty much the only solution for franchises that have both types (e.g. Star Trek, Star Wars, Marvel...), unless you want to make your collection less comfortable to navigate because you have to move things to separate libraries just to work around this shortcoming.

You can use Collections in Jellyfin to achieve similar organization while making the library all inclusive.

Collections are a gamble in itself for situations where movies and TV shows both occur. Usually, it lists the shows again anyway and just skips listing the movies twice.
