Did more digging trying to figure out how to see and then control and ultimately eradicate these folders. This link was a start.

    Followed by this one.

    https://answers.microsoft.com/en-us/wind...d7cd30be19

    And finally this one.

Posting these steps here to archive for the next time this issue crops up.

Now testing a re-scan of the TV Shows library to se how that performs.

I came across this thread several times during my troubleshooting search (search tags: +Jellyfin +found.000). After a few weeks as a new user (I was still getting the hang of everything, setting up…), suddenly found.000 folders appeared in my TV shows. However, certain series were simply gone.

At first, I blamed Jellyfin, but I now believe the cause lies more with the condition of my equipment. I'm running Jellyfin on a laptop and an 8x8TB JBOD. Sometimes, my laptop crashes (immediate power-off). And this happened while there was a lot of reading and writing to the JBOD via Jellyfin. I believe these crashes specifically affected the folders, and the TV shows were removed and turned into found.000, found.001, etc. Fortunately, after I made the found folders visible and regained the rights, all the series were still there. The files were intact.

It happened again a second time, where found folders appeared, but they only contained corrupted files. When I searched for the original files, they were still there and intact. No data loss, but definitely an issue. I then saw in the Windows Activity log that one of the drives had several issues and suggested running chkdsk. I did that, and it solved the problem. According to Crystal Disk, my drives have already accumulated many operating hours, and the counter has gone up on some, but there's no warning yet. Summing up, I don't think the found.000 issue was caused by Jellyfin, but rather I noticed it through Jellyfin. If a hard drive is currently failing and you're performing tasks with Jellyfin (lots of reading and writing), it certainly doesn’t help.

All in all, I'm sure this was a hard drive issue. If this happens, you should solve the issue with the drive first before using it again and stressing it further.
