I have some TV shows that aren't widely known so I had embedded title information into each episode file title tag. I have also selected prefer embedded title over filename in library settings. The problem is that when jellyfin identifies a show from some online metadata provider, it downloads incomplete or wrong titles for episodes and shows that instead. I want to force using titles embedded into my files (or just getting them from filenames since filenames are also nicely formatted). How do I achieve this? Is it possible to still get the data for episodes that is complete online, or I can't get any data for such shows, if so how do I disable metadata downloading for specific shows? Also if that is the case, how to delete all saved wrong metadata for a specific show?

I believe you would have to disable metadata providers for episodes only to guarantee that the embedded info is used.

To replace the metadata of previous stuff, you would simply rescan the affected items and choose the replace all items option.

This makes sense, is it possible to disable episode metadata on per show basis, or only on per library basis? If it is only possible on per library basis, is it possible to have 2 libraries for shows that show as one to the users, one that downloads metadata and one that doesn't.

You would only be able to disable it on a per-library basis.

You can have multiple libraries, but you can't merge them to appear as one.
